I have gotten the bottom on My UJ pirogue and it fits fairly well. There is a place or two that needs to be tightened up and I plan to "sticch and glue ". Do I filllet across the wires ? What do I do with the wire when I am finished, try to remove them of just cut them off and sand over them?

Couple options:

1) "tack weld": fill in gaps between wires, let cure, then remove wire. Fill in the remaining gaps.
2) Go right over the top of them, let cure, then pull out. Many builders will heat them up with soldering iron which lets them slip out easier.
3) No wire, lots and lots of duct tape.

If you force (stitch) the floor to conform to the sides in the "place or two" that it does not meet, it will show as a wavey bottom. I would sand (cut) the sides straight, and add weights on the bottom as needed per the plans. The wood glue or epoxy flour mix will fill in any small gaps. The fillets and tape hold and seal it.
Follow Matt"s advice if you stitch.
